The stage version of Tommy stripped away the religious allegory from the concept album, which makes what's left really...well, nonsensical. Combined with that, the ending was completely changed (Sally never asks Tommy how his followers can be more like him in the original), so the path of the story veers off into a different direction from where it's been heading at the last moment.
But in spite of all those problems, it can still be an enjoyable show. I just wish they'd left it as a religious metaphor.
